I just checked, on a real WinXP exist both files:

efa at 01ath3200:/media/sda1/WINDOWS/system32$ ls -l cmd.exe
392 -rwxrwx--- 1 root plugdev 398336 2008-04-14 04:14 cmd.exe
efa at 01ath3200:/media/sda1/WINDOWS/system32$ ls -l command.com
40 -rwxrwx--- 1 root plugdev 52669 2004-08-19 14:00 command.com

while on wine dir there is only the 32bit form:

efa at 01ath3200:~/.wine/drive_c/windows/system32$ ls -l cmd.exe
-rwxr-xr-x 1 efa efa 309028 2010-07-11 11:10 cmd.exe
efa at 01ath3200:~/.wine/drive_c/windows/system32$ ls -l command.com
ls: impossibile accedere a command.com: Nessun file o directory
