I've tried several ways, and all skip the customization screen on any run after
the first. I checked again today, with the same results.
What I did:
On the initial install:
1. Select custom install
2. On the next screen, uncheck all apps but Word, check the advanced
customization box.
3. On the advanced customization screen, add the equation editor.
4. Click next, and the installer proceeds.
5. The installation completed as it should have--Word was installed, with the
equation editor.
On the second run of the installer:
1. Select Add or Remove Features
2. On the next screen, uncheck all apps except Word and Excel, check the
advanced customization box.
3. Click next; the advanced customization box should come up here, but
doesn't--the installer just proceeds.
4. Checking the installed apps, Word and Excel were installed, and the equation
editor had been uninstalled.

I checked this in Windows XP, and the advanced customization screen comes up as
it should on subsequent runs of the installer. One thing I did notice was that
in XP, on the screen where you select what apps to install, only those that had
actually been installed were checked. In Wine, all the apps were checked when
this screen came up, even though I had installed only Word the first time.

If you can't reproduce, it be due to us having different versions of the
installer. My version is a slipstreamed Office 2003 Pro provided by my employer
under their academic volume license.
