I can see this as well:
run winecfg
add an application in the first tab, e.g., notepad.exe
set default windows version to win98
apply
exit winecfg
run winecfg, notepad is there. Delete it. Click apply, gone.
Close winecfg.
Run winecfg, notepad reappears.

Works fine in 1.3.9 / broken in 1.3.11. Didn't test further, that was all I had
precompiled, I'm sure someone can bisect from there ;-).
