I can also confirm this problem. I have not been able to find a work around for
this issue. 

Ubuntu: 10.04
Wine: 1.2
SeaClear II v1.0.0.207
Bluetooth GPS: HTC Magic forwarding to rfcomm0

Symptoms:
When running SeaClear II with Wine it consumes 100% of available CPU
