Confirming this bug to still exists as of Wine 1.3.11.

I used "UFO Extraterrestrials Gold" version of the game that was bought,
downloaded and installed from Steam.

Setting sensitivity=0 in the game settings ini almost "fixes" the bug: game
cursor gets displayed right at place the game would receive click at. But there
are some situations in game when mouse cursor desync occurs. Most of the times
desync happens when I hold down right mouse button to do something, for example
to move the geoscape.

Had tested this game under VirtualBOX + Windows XP + Windows build of WineD3D.
Looks like problems with mouse cursor desync also happen inside VirtualBOX, but
only in case I do not enable "Absolute pointing device" in the properties of
the VirtualBOX VM. However there are no mouse cursor desync problem on the
system running native Windows XP (i.e. not under virtual machine).

Looks like the game seems to use some rarely used Direct Input mode that isn't
correctly emulated by Wine and by VirtualBOX, but works good in the native OS.
