Sure, you can have the Wine binaries installed in different paths.

This is orthogonal to the first question. The Wine prefix is independent from
the Wine installation, so changing the version of Wine that is installed does
not affect any files in your prefix. It would be preferable to test the
application in its own separate prefix.
