remember that the program your running can change your virtual desktop size...

say you start with a virtual desktop of 1024x768... well the program will see that as your fullscreen, and if the program is set to run 800x600, it will then resize that 1024x768 window down to 800x600...

Adding a feature to be able to run things in a window in some type of a zoom fashion would be great, but is not currently a feature in Wine.
