I'm having the same trouble too with the 1.3.15 patch. On Ubuntu Linux 10.10, I've been playing Day of Defeat. Since this latest patch, the mouse is really insensitive when used to control my character. If I turn up the sensitivity, things get jerky and there's weird non linear acceleration. Makes it very hard to play.
