I can confirm this, in both Notepad++ and WinMerge (http://winmerge.org/).  It
seems that the application itself doesn't freeze, but the dialog box (which
stays on top) doesn't respond to user input at all - Alt-keys, enter, spacebar,
clicking.  The application underneath, however, appears to operate normally, as
when I close it it asks if I want to save my changes.
