Thanks for your report. This sounds to me like a window manager issue. Make
sure Compiz is disabled, as always. Try changing the graphics settings in
winecfg, specifically trying the virtual desktop option.

I'll mention here for the report that you said you are having the problem with
Gentoo, whereas with Xubuntu you did not have this issue.
