This seems all wrapped up, but I wanted to confirm that compiz does in fact
offset the 3D surface.

After disabling compiz on the computer that I was having troubles with (even
with emulate a virtual desktop enabled), the problem went away.

I realize it's a separate issue, but will that also be resolved with this fix,
or is it worthwhile to make/link another issue to here just in case?

There's two problems that can generate this symptom (with gnome):

o Taskbar appearing over the 3D surface, mitigated by enabling emulating a
virtual desktop.
o 3D surface being offset by the taskbar.

As far as I can tell, this issue exists to resolve the first, but are the two
in fact different problems?
