I confirm that I am getting this bug.  Macbook 2nd generation with Intel GMA945
chipset running Ubuntu Karmic alpha 3 (same thing happened with Jaunty too). 
The tray menu item highlighted is not the one that the pointer is pointing to.
Changing the configuration doesn't alter the bug for me.  I also get a huge
amount of flickering with the tray icon and menu items, and changing the
configuration does solve that to some extent.
