You should compare utorrent+wine to utorrent+Windows, not native Linux
applications. Install some "virtual desktop" software on Windows and see what
happens with utorrent.
aMule is multiple-desktop-aware application. utorrent is not, so minimizing to
tray on desktop change is expected behavior.
