Is this still an issue for you with a recent Wine (1.3.35 or newer)?
I can't seem to reproduce the problem with Star Trek Armada II demo. Tried with
1.3.5, 1.3.10, 1.3.35.
The mouse pointer was always visible.

Nvidia 250 / driver 290.10
