Is this still an issue for the original reporter?

The DVD version of BG2 and ToB is working out of the box for me, wine 1.5.9.
Save file folder may be named either 'SAVE' or 'save', or any other combination
of capital and non-capital letters - makes no difference. 

no special mount options for my home partition
/home ext4 defaults 1 2
kernel: 3.1.10-1.16-desktop #1 SMP PREEMPT (OpenSuse 12.1)
