What partition are you running the game from?
Could you try installing the game in a clean prefix?
I can't reproduce the problem with the Steam version of SH4. I rammed my sub
into several ships but the game didn't crash. I have only native d3dx9_36
installed for this game.
Wine 1.7.23
Fedora 20
Nvidia binary drivers 340.24
