Does it help if you run the app in virtual desktop mode?
Why do you think it's a d3d issue?

I can reproduce the problem under Gnome 3.x, only when the app is started in
full-screen mode (virtual desktop mode is okay).
Under XFCE 4.10 or Openbox 3.5.2 the problem doesn't exist (both full-screen
and VD work).
