Still a problem, but there is a workaround.

Set the Windows version in wine to 98 and then use the launcher (ROGUE.EXE) to
select your joystick. Then your joystick should work properly in game after
reloading the default controls.

Tested on Wine 1.8 on openSUSE 13.2 x64.
