Do you have any other controller (joystick/gamepad) plugged-in?
An non-calibrated controller may make the aim drift.

Check that no other device is detected as a controller (/dev/input/js*). Some
fancy keyboards have keys or wheels that are wrongly recognized as joystick.

Check that controller input you don't use are disabled in the settings of the
games.

It could be useful to list the 3D games you're trying to play so that we can
search for mouse drifting issues with those games.
