After playing through an entire game I can say that this dark surfaces mostly
appear at the entrance of caves. Other times, this surfaces continue the
"default" landscape. For example,  if there is a hill and an area is a... pit
or something like that, something that "penetrate" the default terrain will be
covered with this surfaces.

Also, after fixing the black ground bug, this surfaces are not black anymore.
So I think that this surfaces are actually the default terrain that, for some
reason, was not hidden.
