Hello folks,

I think you missed OP's point:

1) have an old version of WinISD installed in WINEPREFIX
2) installation of new WinISD 0.7.950 over old version should succeed

old version:

http://www.linearteam.org/download/winisd/winisdbeta.exe

new version:

http://www.linearteam.org/download/winisd-07x.exe

The underlying installer framework/technology was changed at one point.

old = WISE 
new = Nullsoft SFX Setup v3.0

I'm not sure why OP assumes this is a Wine bug?

The new install wizard refuses to install over old installation by greying out
the 'install' button unless the destination directory is changed.

This is by design (logic built into new Nullsoft-based installer).
Wine behaves exactly as it should.

Which version of Microsoft Windows did you test this on that behaves different
when compared to Wine?

$ sha1sum winisd-07x.exe 
c8f8d7950142d2243126a8c109a18242a25efe4a  winisd-07x.exe

$ du -sh winisd-07x.exe 
2.3M    winisd-07x.exe

$ wine --version
wine-2.1-126-g06c5a9a
