Two solutions that come to mind:
A. Commit the original patch immediatly followed by a commit to remove 
the white spaces (will not cause conflicts unless the same lines are 
changed after the commit).
B. Add the "strip whitespaces at end" to the diff tool, and instruct 
people to use it.
