Try a newer version, e.g. from www.linux-easy.com/daily
Had a problem as you describe with GPS Utility, from www.gpsu.co.uk, 
with serial port not working. After installing the Jul/12 build of wine 
the serial port worked ... but I'm not sure if this version is very stable.
