This sounds like the behaviour when you specify DesktopArea (I may have 
the actual key name wrong).  Look through $WINEPREFIX/config for 
something along the lines

"DesktopArea" = "640x480"

Either under x11drv, or AppDefaults/AppName.exe/x11drv
