hidden directories in windows apps....

 One way is to make a shortcut (symlink) to the .wine folder in your 
/home/user folder, so that when you click on the shortcut in the 
program's "Browse" window, you will be taken to the directory.

You could also install wine to another location rather than the default, 
so that it is not hidden.

Or, you could install applications to another location rather than the 
default, so they are not hidden.
