In winecfg, first add your application in the Applications tab, then with your app highlighted in the box, change the Windows version from the drop-down list box below. (If you don't add your application first, you will end up changing the default Windows version for all programs in that wineprefix, which you probably don't want.)

If that doesn't help, it probably is the Safedisc bug: http://bugs.winehq.org/show_bug.cgi?id=219  The reports in the AppDB that say FS 2004 runs are a bit old, and there were some regressions regarding Safedisc in recent versions of Wine.
