yes, open winecfg, then under library tab remove comctl32 again.
Now under Applications tab, do 'Add Application", and browse for DVDSubEdit. 
After you did this, it should be in the list, you then select it, and click the libraries tab again, and add comctl32 as nattive. Now the override will only be used for DVDSubedit (See also wine-user guide)
