I'm afraid I'm not so much help on the wine front, but if it helps I believe that Handbrake can be compiled natively for linux (0.9.3 also includes a gtk UI I believe.) which would help circumnavigate the wine errors you're getting. That said, I'm sure any error logs can help in the development of wine. :)
