You will find no support for this here.  It is not a Wine product.  It is best that you ask for support at their forums/mailing lists.

However, you are correct that this product may be setting your default version back to Windows98.

Native IE6 installs will not work with Wine.

You could try winetricks ie6 or winetricks fakeie6.  Those features are supported by the Wine folks and the creators of the script.

The last question is probably not what you would expect here, but why are you trying to use a very broken and outdated version of IE?
