[Wine] which wine directory to use

I have two different wine directories and I was wondering which one programs should be run from.

I have one that is:
.wine/dosdevices/c:/Program Files/

and I have another that is:
.wine/drive_c/Program Files/

Both of the Program Files directories have the same programs in them.
