Uninstalling Wine itself will not delete the wineprefix, and reinstalling Wine will not change it. Did you delete ~/.wine and reinstall your Windows apps to a clean wineprefix?

You didn't say what version of Ubuntu; the problem could be http://bugs.winehq.org/show_bug.cgi?id=24193
