No, read what dimensio said:  Wine is no different than most Linux Packagers.  This means that there is no 'cleanup' code inside Wine to do this, nor should there be at this time.  If you want to dust off your programming skills and tackle this you are welcome to.  Either that or look in Wine's Bugzilla for a bug report.  I remember there was one and it was marked and closed as WONTFIX because removal of Application Menu entries is outside of the scope of what Wine is designed to do.

Actually, it would be great if someone did something like WineBottler for Linux.  It does all of the external 'stuff' to include adding and deleting Application Menus.  People have been asking for a launcher for a long time.
