You really shouldn't leave out the /opt/local directories. They were put there by MacPorts.

Huh... well, what does:

bison --version

say?

Mine says...

$ bison --version
bison (GNU Bison) 2.5

You may need to install a later version. (See, that was the whole point of building bison yourself--because the system bison is outdated! ;)
