Ok, so it is the issue with indexed vertex blending again (patchset
wined3d-Indexed_Vertex_Blending [1]). This patchset is fixing bugs 39057 [2]
and 9337 [3]. It looks like applying these patches on 3.3 is no longer working.
Unfortunately, the last rebase by the author was on Wine 2.6.
