Can you provide app name, version, etc.  As well as win ver you're
attempting to emulate?  And error messages from wine (i.e. debugs,
fixmes, warns) you get when being unable to run it?

Wouldn't this be specific to the *DOS PROGRAM'S SETUP*?  How about
adding all of these to your path within wine/linux/windows/dos?  (Don't
ask me how, I don't know.)

Isn't there wineconsole or something like that for this?

Copy all the files to one folder?  Have them on the same network disk?  
Have the mounted folders as a subfolder (i.e. make folders
/mnt/winnetdrvs/Drive_X for each drive and wine/app/setup, then mount
each drive as one, and then use /mnt/winnetdrvs as your "network drive",
since wine uses the linux fs/fs layout to access files unless doing raw
FAT access)... Sounds obvious...
